Heat-only boiler doesn’t have a pump so the pump is in the airing cupboard. Have you checked if an immersion heater is switched ON as that would fit the symptoms?
I'm an Eon Next dual fuel customer with no particular expertise but have some time on my hands that I am using to try and help out a bit.
I'm certain that all sorts of combinations are possible. My neighbour had a combi fitted, which was OK for 2 adult people but the next owners were a family of 4 so in came an add on mega flow.
How often does an in home device adjust to the level of electricity consumption - I assume it is near instantaneous / continuous? £1.01 per hour sounds a bit like a 3kWh immersion heater, as you suggested earlier. EDIT But I now see that ruled out by OP - so am confused.

The IHD updates current consumption within ten seconds. Running the hot water would let in cold water to the bottom of the Megs Flo and the thermostat would switch on the immersion heater (if one was fitted and switched on at the mains). That would account for 3kW, and hence an extra 93p/hr nicely. But there is not one fitted so I’m confused too.
Well it has all the hallmarks of an immersion related consumption - perhaps built into the mega flow? But you can see it all and we can't, so only you can investigate this further.
Are you absolutely sure your IHD is showing just the electricity pricing or it is showing total energy cost? A 10kW gas boiler running for an hour would rack up about £1 in energy costs.
The other thing I would be tempted to do is ignore the IHD and go and take actual kWh readings from the electricity meter itself before and after you run the boiler. See how much actual electricity is used over the period and calculate the cost using your tariff prices. Does your IHD show the correct per unit rates?

The immersion is an optional addition to the Megaflo. If fitted it should be easy to spot as it will have an electricity supply to it.

The ‘usage now’ function of the IHD is only for electric and on mine is shown in watts and cost/hr.
But surely 'usage now' is instantaneous wattage (power) and cost/hr is what that power would cost if used for an hour (energy)?
An intermittent device like a heating circulator pump or a refrigerator kicking in or boiling a kettle would cause that instantaneous power to shoot up, but unless that load is sustained for an hour, the cost/hr is rather irrelevant. Turn the kettle off, or the fridge compressor stops or the pump isn't running, that cost/hr will drop right down again.
